i know people will take this as my VR bashing, but here is my honest opinion on the problem.
Their egos. Very talented guys in the band, but they are too worried about stepping on each others toes in order to do something great.
I think the song Messages is a perfect example of this. Its clearly the best track from the Libertad sessions, yet doesn't make it on to Libertad or that lame EP/single that was released prior to it. Why? It was the best thing those guys had done in years, and sounded like a more modern sounding old GNR(minus Weiland of course). Maybe thats why it didn't make it. Weiland or maybe even Kushner were against the track being on the record.
I can think of no other reason for that song to be buried than someones ego being a bit deflated from the track getting attention.

Yeah some of the single choices, especially in Libertad have just been bizzare to me. I mean I guess its all just a question of taste, but its totally not I would have released.
