I'd say franchise like Mario Kart, Madden etc should be grouped but stuff like Super Mario Bros, Super Mario Bros 3, Ocarina of Time, Windwaker etc should all stand on their own.
Same game, different levels. Less of an update than the Mario Kart series.
Then again, the same can be said for the Playstation 2 "Grand Theft Auto" series "Grand Theft Auto III/Vice City/San Andreas" (same game settings/graphics, different levels).

Lets keep it simple and keep them seperate, regardless if they are in a franchise. Franchises still have the one thats better than the rest so nominate what you think was the best one. Then you will have some franchises that have multiple games that deserve to be nominated. Madden, Fifa etc are the same game so the best one of them would suffice but the Mario's are different beasts that each one deserves consideration. Just my opinion.
